Getting to Yoshis in Oakland can be a bit tricky using public transportation. It's doable using Bart and buses, but during the evening it would be a big pain since all the lines slow down. I would rent a car or take taxis.
As for guitar shops that are Gypsy Jazz friendly, check out Blue Note Music (also home to some beautiful archtops) and the 5th string, both in Berkeley. Fat Dawg guitars in Berkeley is also great if you're into weird custom stuff.

In regards to a guitar store, in SF there's "Guitar Solo" which should have gypsy jazz stuff and a travel guitar (but I would call first about the travel guitar). Also there are two 'Guitar Centers' (both around in the downtown)
Near SF, about an hour south in Palo Alto, there's a great store with gypsy jazz guitars/materials at "Gryphon" in case you are in that neck of the woods.
